This seems to be poorly, if at all, documented, but I guess that allowed instances are instance that are explicitly added to an allow list, and linked instances include that plus other federated instances.

There's just literally a feature that says "Groups" and that's it. PeerTube channels and Lemmy communities are also apparently group implementations, but I mentioned Misskey because it's more obvious. GNU Social seems to have groups as well (according to a reply above) but I didn't use it so I don't know.
One word questions tend tobe quite ambiguous. You don't understand why I mention it, or you can't perform a basic search?

I'm reading xkcd what if? (Randall Munroe), Ellana (Le Pacte de MarchOmbres series, Pierre Bottero), and The Necromancer (The Secrets of the Immortal Nicholas Flamel series, Michael Scott). I'm on a big hiatus tho and haven't made much progress lately.
I don't understand what would that serve. If you don't want to see content from that instance, just don't subscribe to communities from it?
